if i am a registered dealer but dealing in exempted goods . i paid freight to Transporter Owner (not GTA) which is not registered RCM is applicable or not.
Yes, RCM is applicable. Once you are registered you have to follow all rules.
RCM provisions are even applicable if you are dealing in exempted goods.
